I was trying the live stack from a folder which have images captured in NINA and binned 2X. I captured my darks in SC but then found out they are incompatible as there is a 4 pixel difference between them and the subs from NINA. Same camera, same settings.
Why is there a 4 pixel difference?

what camera are you using, and are you using 'hardware binning' mode? There are various rules on the width and height of the frame size, and they vary from brand-to-brand of camera, on binning level and sometimes on whether hardware binning is in use or if the camera is connected over usb2 or 3 or other strange things....
If the software tries to set a frame size that doesn't fit the rules then the camera will fail to run, so the software like SharpCap or NINA will adjust the size of the capture area to try to make sure that it fits all the rules.
It sounds like there is a difference of opinion between SharpCap and NINA about quite which rules should be applied in your situation.
If you let me know the exact camera model and the sizes of the frame from both NINA and SharpCap I can have a quick dig into it to see if I can see anything that might be wrong.
