Fixing Flip after the fact?
I accidentally had "Flip Both" selected in the camera settings during a DSO live stack. I saved my individual light frames and now I would like to reprocess them, but they do not match my dark and flat frames. Is there a way to unflip the fits files after the fact, or should I shoot calibration frames with the same flip settings? I discovered the mistake in the middle of capture, so I have some flipped and some unflipped light frames for the session.

Hi,
the best thing for this is to use a tool like 'PIPP' (Planetary Imaging Pre Processor') to correct the orientation of the frames. Although the title says 'Planetary', it can read and write many formats including FITS, TIFF, etc, and perform useful functions like flipping the orientation, converting file formats, etc, in bulk.
Unfortunately the original PIPP website no longer exists, but you can find archives of it (and the installers), for instance by following the links found here : viewtopic.php?t=6939

I've been fighting this issue as well. Unfortunately, when I use PIPP to flip the frames, I run into PIPP's issue with FITS files... it sometimes takes the right half of the frame and puts it on the left, and the left half is put on the right, making it completely useless. There are no settings to tweak in PIPP for this that I can find.

I haven't encountered that issue in PIPP - the only thing I can think of in PIPP that could cause that (without it being a bug) is if you have something like the frame stabilization accidentally turned on, which might decide to move frames around.
With a little more hassle, you could try to do the same in SharpCap - set up the existing files to play back through the 'folder monitor camera', then set up the 'Flip (after dark/flat)' control to fix the orientation, set up to capture to the required format, then hit the play button in the folder monitor camera to play through the input frames capturing to new output frames. The minor gotcha is that the folder monitor camera 'plays' the first frame when it starts up, so following the above steps will lose you one frame. You can fix that by starting capture, using the 'replay frame' button in the play/pause/stop area of the folder monitor camera to re-run the first frame, then play the rest.
