When changing sides of the meridian, the captured and stacked image is flipped horizontally and vertically, requiring new flats and darks. Add a "meridian flip" check box to the main stacking tab, which automatically flips any associated darks and flats to match the "flip" setting.
There are a few ways this could work. One idea (probably the simplest to implement and easiest to use) would be to assume that darks and flats are always captured with Flip = None. Then when Flip is changed, SC would manipulate any loaded darks and flats based on that to match.
One possible workflow:
1. Pause stacking
2. Do a meridian flip and reaquire target.
3. Change the Flip parameter so that image is re-aligned with current stack. When SC sees that the flip value has changed and that there is a dark and/or flat being used, it automatically adjusts the dark and flat to work with the flipped image.
4. Fine tune position of target if needed
5. Resume stacking
A bit nicer approach would be for SC to "make a note" of the Flip parameter when the camera profile is first loaded, and use that as the baseline to calculate the adjustments from. That would allow any flip value to be set in a profile, rather than relying on an assumed "none" value.
