I believe I'm right but I'd like to clarify it. When sharpcap says up and down, right and left in the last polar alignment screen, that's referring to the mount, not the camera that sharpcap is using... Correct?

I ask because when I'm fine tuning the scope is still at 90° from the home position (sharpcap doesn't say to move it back).

Yes, the mount. Use the elevation and alt/az knobs on the mount. Leave the mount at 90° while you adjust it.
