I'm checking on my assumption that when you select an ROI in the Capture Area of the camera controls, this doesn't just limit the capture area of the displayed image but also reduces the area from which SharpCap's alignment feature can select stars? Or are they completely different things such that the alignment can still utilize stars outside the ROI area?

When you select an ROI that means that SharpCap never even gets to see the parts of the image outside the selected ROI area, so cutting down the ROI will reduce the number of stars on which the alignment algorithms can work.
